Pipeline failing/producing empty outputs #18

I am trying to run the pipeline on a Linux machine using Docker.

I can successfully pull the image and run the pipeline but the output files are essentially empty i.e., nothing is recorded on the annotations.

Looking at the logs (see attached) it looks like there is an issue with the reference fasta file?

I'm really keen to give this pipeline a go so really appreciate any help in fixing this bug.
